Sequence Analysis of Hepatitis C Virus Obtained from Indonesian Patients and Identification of Novel Sequence Variants

Abstract

Hepatitis C virus (HCV) is classified into at least 7 genotypes, HCV-I through -VI and African-type HCV, on the basis of sequence variation of the viral genome. Core and envelope regions of the HCV genome were amplified from sera of Indonesian patients using reverse transcription-polymerase chain reaction (RT- PCR). Sequence analysis of the amplified fragments identified a novel sequence variant (Td-6) that was distinct from all of the reported genotypes. RT-PCR for the NS5 region using genotype-specific primers for HCV-V and -VI further supported the above observation. Also found was another variant (Td-17) that was closely related to, but distinct from HCV-III and -IV on the basis of core region sequence. It thus appears that at least two novel sequence variants exist in HCV in Indonesia, although their prevalence rates may be relatively low. The present results also revealed HCV-II to be the most prevalent HCV genotype in Indonesia.
