Per una buona esecuzione dell'elettroforesi su carta è necessario lavorare con alcune precauzioni, che rendono i risultati indipendenti dalla posizione iniziale delle sostanze. In tal modo è anche possibile eseguire l'elettroforesi bidimensionalmente, con cambiamento del pH e della forza ionica del tampone tra una fase e l'altra, modificando cosi le velocità di migrazione.
