Abstract
The gut region of fish and shellfish offers a unique ecological niche where a variety of microbes resides, playing important roles such as absorption of nutrients, regulation of metabolic processes, synthesis of vitamins, and most importantly, enhancing host defense. These advantages of gut microbiome necessitate the evolution of suitable strategies and methodologies to collect samples, isolate, store, characterize, and evaluate the specific characteristics of beneficial microbes. The observations emanating from global researchers about microbial community composition, isolation, identification, and possible applications for the use of microbial cultures or consortia of strains in aquaculture have been recorded and reported. In addition, the use of different methods of sample collection, phylogenetic profiling, and bioinformatic analysis which contribute to the better understanding of fish gut microbial diversity have been described.
