Discovery and comparative assessment of SNPs and SSRs for genetic diversity analysis of wild Heritiera littoralis Dryand (Sterculiaceae), an endangered mangrove tree species

Abstract

The looking-glass mangrove, Heritiera littoralis Dryand (Sterculiaceae), is an endangered mangrove tree species. Understanding population genetic structure based on molecular markers is essential for the conservation of this ecologically important tree species. Here we identified a total of 1393 potential single nucleotide polymorphism (SNP) and 433 simple sequence repeat (SSR) markers, respectively, using comprehensive transcriptome analysis of H. littoralis. Thirty-six SNPs were subsequently selected for validation using cleaved amplified polymorphic sequences (CAPS) and 19 were confirmed. 16 out of 24 selected SSR markers were also confirmed by fluorescent capillary electrophoresis. Genetic parameters of these validated SNP and SSR markers were then examined in 48 individuals from two wild populations. This first set of SNPs and SSRs developed from transcriptome sequences will benefit the genetic diversity assessment of this species.
